You can think of it as taking something that already exists only as a plan — an order, a design, a set of instructions — and carrying it all the way through to the end so that it actually happens in the world. The thinking is already done; execute is the part where it stops being on paper.
From Latin exsequor "to follow through, follow to the end", from ex- ("out") + sequor ("to follow") — already used in Latin for going through with a deed or a punishment.
