You can think of super- as 'above and beyond the normal line' — it pushes whatever it touches up past the ordinary level. As a word on its own it keeps that 'way above normal' charge.
From Latin 'super' meaning 'above, over, beyond'. The adjective and adverb keep this 'beyond the normal' sense; the building-manager noun is a clipping of 'superintendent', which is also built on this 'super-' (one set over others to oversee).
