The person in charge of a ship or boat, who makes the decisions on board and is responsible for everyone on it.

You can picture one person standing at the wheel of a small boat. Everyone else on board is working, but that one decides: whether to go out, which way to turn, when to come back. Every use in this group is that same figure moved somewhere else — onto a pitch, into an office, into a police station — and then turned into a verb for doing the job.
Wiktionary records skipper from Middle English skippere, borrowed from Middle Dutch schipper, from Old Dutch *skipari — built on the word for ship, and a piecewise doublet of shipper. The ship is inside the word itself, which is why the boat sense reads as the home of the group.
