At its heart, proper points at 'the way it's supposed to be' — the right fit between a thing and its situation. Picture a key that slides into exactly the lock it was made for: that snug, correct, as-it-should-be feeling. From there the word spreads in two directions: outward to social correctness (behaving the way one is supposed to, with good manners), and inward to realness and completeness (a 'proper meal' is a real one, the 'city proper' is the city itself). The adverb side just carries 'thoroughly / the right way' into how an action is done.
