You can picture underneath as the space that is hidden by whatever sits on top of it: the cat under the sofa, the floor under the carpet. Something covers it, so you have to lift, bend down, or turn the thing over to reach it. Everything else the word does grows out of that one arrangement — a layer on top, and a layer below that you do not see straight away.
