You can think of -less as a hole where something should be. Put it on smoke, and the picture is a fire, a stove, or a whole street where the smoke you expect to see simply is not rising. Everything else stays: the heat, the burning, the tobacco. Only the smoke is missing.

Wiktionary derives smokeless from smoke + -less, with -less going back through Middle English -les to Old English -leas, meaning without.
