Think of a huge place of towers and with something dark and dirty going in at one end — crude oil, raw sugar — and something clean coming out at the other: petrol, white sugar. Nothing new is invented inside; the unwanted parts are taken out until only the useful part is left. The -ery ending simply says 'the place where that happens'.
