A deck is one flat level of a ship, and each level has its own job. The flight deck is the level handed over to flying: the wide open top of a where aircraft leave the ship and come back to it. Carry that same idea onto an aircraft itself and you get the other meaning — the part of the plane given over to flying it, the small room at the front where the pilots sit.
