It means you did the thing with no care for the other person's feelings — not necessarily shouting or hitting, often just cold, sharp, or dismissive. It can also be an adjective meaning unkind or harsh, but that use is old-fashioned and you will mostly meet it in books, sometimes about weather or land: 'an unkindly wind', 'unkindly soil' — hard, not friendly to living things. There is one very common pattern you must learn separately, because it does not mean what the pieces suggest: 'not take (something) unkindly' and, far more common, 'take it/that unkindly'. If you 'take something unkindly', you are not being unkind — you are the person who felt hurt or offended by what someone else said or did. So 'He took my remark unkindly' means he was upset by it. This shows up in polite, slightly formal English, often in the negative: 'I hope you won't take it unkindly if I say...' — a soft way to warn someone that the next sentence is honest and might sting. The tone of 'unkindly' is quieter and more educated than 'meanly' or 'cruelly'. A teacher writing a report, a narrator in a novel, someone describing a small hurt they still remember — those are its natural homes. In everyday speech people are much more likely to say 'She was mean to me' than 'She spoke to me unkindly'. That does not make it rare; it makes it the written and careful-speech version.
