If something perplexes you, it does not merely puzzle you. It leaves you confused and a little worried, because you cannot see how the pieces fit. A strange rule, a friend's sudden silence, a question that seems to point two ways at once: those can perplex you. The subject is almost always the thing, not the person: the question perplexes me, not I perplex the question. It is a slightly verb; in casual speech people more often say confuse, puzzle, or throw. You still meet it in writing, and the feeling is of being tangled up, not just of missing one fact.

組成From Latin perplexus, "entangled, confused": per ("through") + plexus, from plectō ("to plait, weave, braid"). The old picture is of something woven through and through, so you cannot pick the threads apart.
