In this use, mercifully means fortunately or luckily — because things could have been much worse. It often sits at the front of a sentence: Mercifully, no one was hurt. It can also mean ‘to a lucky degree’: the speech was mercifully short. This grew out of the older meaning ‘in a merciful way’ (with kindness). Though actually, in news and everyday talk the ‘thank goodness it was not worse’ use is now extremely common, and it can even sound a little dry or sarcastic when something is merely brief or dull. It is natural in both speech and writing.
