Lisbon is the capital city of Portugal, and its main port — ships have used that harbour for centuries. It sits on hills beside a wide river that meets the sea, and it has a large university and a cathedral. English took the name from French Lisbonne, which came from Arabic lišbūna, which came from the old Latin name Olisīpō. Where that Latin name itself came from, nobody is sure. Older spellings wander (Ulixbona and the like), and a Roman story tried to tie the city to the hero — though actually that is a folk tale, not a history we can stand on. Portuguese speakers call the city Lisboa; that is the same place, not a second city. In English, Lisbon is just the place-name, used like Paris or Tokyo. You capitalise it.
