A deep-rooted habit, idea, or belief is so strong in a person or a society that it is very hard to change or destroy. The picture is a plant whose roots go a long way down: you can cut the top, but the thing keeps living underneath. We use it for what has been there a long time — a tradition, a prejudice, a way of treating family, a fear of speaking up — not for a mood that started this morning. You will almost always see it in front of a noun, and with a : a deep-rooted custom. Though actually, the words deep-rooted and deep-seated are near twins, and newspapers mix them freely. If you want a tiny difference, deep-rooted slightly suggests something that grew in over years, like roots; that is only a shade, not a rule.
組成deep + rooted: “rooted” is from root, the part of a plant that holds it in the ground. Here the roots are a picture for something fixed far in.
