To decommission something is to take it out of official service on purpose, often for good, and usually to make it safe or take it to pieces so it cannot be used again. The tidy picture is a ship, a weapon, or a nuclear reactor: the navy strikes a ship off the list, or engineers shut a reactor down and begin the long work of taking it apart. Though actually, people now decommission all sorts of things that were once 'on duty' — old power plants, oil platforms, even computer systems. The feeling is planned and official, not 'we threw it in the bin.' You decommission; you do not just switch off. A decommissioned ship may sit in a yard for years while people strip it. A decommissioned reactor can take decades to make fully safe.
