When a shop, factory, or website closes down, it stops working forever — not just for the night. It works both ways: 'the factory closed down' or 'they closed the factory down'. It can split, and a pronoun goes in the middle: 'they closed it down'. The feeling is final and usually sad — jobs are lost, the shutters stay down. Compare 'close up', which is just for the night.
