A choo-choo is a train, but only in the small-child world. Adults say it to toddlers, or children say it themselves. It copies the old steam-train sound: choo-choo, choo-choo. You would not ask for a choo-choo at the station; you would feel silly. Picture books, toys, and baby talk keep it alive. There is no extra hidden sense — it is just the train, named by its noise, the way a grown-up might play-talk a train as 嗚嗚.
